I used to store RoboHelp WebHelp in CVS. I know that you must store binary files as binary and text files as text. Otherwise I never encountered any problems. I did have trouble once because I forgot to check in some files. Then when development created the build there were some errors as a result. I don't know if that would lead to the problems you see. All I can really say is that it does work.
