You politely, but firmly, inform him/her/it that he/she/it has missed the deadline for comments on that (and the subsequent) version of the doc and that his/her/its comments and suggestions will have to wait until the next revision cycle. Thank him/her/it for the time and effort put into the review.
It is important to correct this behavior before it becomes habit. A good working relationship with your SMEs is important, but that doesn't mean you have to let them take advantage of you (by accident or design). If they screw up and it affects your work, you _have_ to let them know. They'll appreciate your candor and respect you for it.
The folks I respect the most are the ones that give the best @$$-chewings (when deserved) and honest opinions and kudos (also when deserved).
