This sounds like a candidate for the magic copy-everything-but-the-last-paragraph-mark fix.
Change to Normal view for the whole document. Turn on your paragraph marks so you can see what is going on.
If you have section breaks in the document, you might want to start by deleting them. Or you may want to do this procedure one section at a time. You could also try it as-is, with section breaks included. In any case, select all but the final paragraph mark (of the section or of the document), copy, and paste into a new document.
Recreate your section breaks, headers, and footers in the new document.
That _ought_ to clear up the problem (but there are no guarantees with Word).
