This is how we solved it:
We put a general procedure in a Quick Start Guide, add a chapter with typical examples (whole tasks from beginning to end) and have all the 'reference' stuff at the end. The chapter with the examples contains as many examples as you consider typical or have time to document, so it's quite flexible.
