Problem with how to organize a complex method worksheet?

Okay, I write a big manual for a pretty complex instrument. It covers both the hardware and software.
There are method worksheets that depending on the conditions entered, different areas of the worksheet collapse and expand displaying the needed sections.
People need to enter information to control different aspects of the instrument, the auto sampler, gas chromatograph, mass spectrometer, and data processing.
The problem is they are very involved and people can get lost in them. (UI is not changing.) Right now I have everything listed in each section, above each section I have a paragraph saying when this section is visible. I am not convinced that this is the best way.
Any suggestions, tips, ideas, or aspirin, would be appreciated.
People are getting a hard copy manual and a PDF file.
