The Master Document feature in Word does have a reputation for
being bug infested and unreliable.
While I haven't run into the problem you describe, and haven't
run into some of the more interesting horror stories that abound,
I haven't done much in the line of large documents using the
feature either. Mine have all been suitably short.
I expect it will not be long before torrents of posters post many
examples of projects using the Master Document feature that went
horribly awry.
