Style definitions are stored in two places. Once in the
template, once in the document. The checkbox you're talking
about tells Word to overwrite the document style definitions
with the template style definitions, and this happens
reliably.
That checkbox has no direct bearing on the material in the
document, just on the style definitions in the template and
the document.
There are two commands that impact the material in the
document: ResetChar and ResetPara. These remove any manually
applied character or paragraph formatting (respectively)
leaving only the underlying formatting defined in the
paragraph's style.
You can use one or both of these commands on any selection.
As Geoff Hart already mentioned, the shortcut for ResetChar
is Ctrl + Spacebar. The shortcut for ResetPara is Ctrl + Q.
