If you have a two-page chapter, add the third page anyway even though it will be blank except for the h&f. It will ensure that the next chapter begins on a right-hand page.
Actually, you should use section characteristics to determine whether a chapter begins on the right-hand page.
If you use a template (as in most group writing situations) just make sure the template has at least three pages, even if it's just while you define the First Page, Odd Page, and Even Page headers and footers. As Lyndsey wrote, you can delete the unneeded second and third pages as soon as you finish defining the footers. Once you save the template, the header and footer definitions will be present in every new document you create from that template.
