I think you have your answer... The reason you are getting facetious and/or
tangential answers is that the concept of "ontology" probably cannot be
meaningfully represented by a graphic. In a small icon, perhaps the best you
can do for Ontology is to jimmy up something that looks like an org chart
with boxes and lines. Or maybe an icon with a big red "O" on it.

It's also worth noting, there is no rule in UI design that says every action
must have an icon. What action would this Ontology icon perform? It sounds
like a top-level menu item that would allow access to other commands related
to your Ontology features. Perhaps you could go with a top-level Ontology
menu that contains the commands:

Ontology
- New
- Open
- Add item
... etc
(obviously I have no idea what your application does, but that's the idea)
