This may be your answer... If you go to the second window of the File>Generate Primary Layout option, it'll ask you to Synchronize TOC. Be sure to select 'Automatically.'
Here's Robo's online help explanation:
Synchronize TOC: Select to manually or automatically synchronize the TOC with the topic in the right pane so that users can see where they are in the structure, or hierarchy, of the TOC. When a topic is displayed in the right-hand pane, the location of the topic will be displayed in the TOC. Clear the check box to disable.
To synchronize the TOC automatically, without displaying a button, click and select Automatically.
To add a button to the nav bar, which users can click to synchronize the TOC, click and select Manually.

While I'm here, has anyone who upgraded from X4 to X5 experienced the situation where your Topic Properties>Index tab>Index Keywords text box is now empty? The project was fine in X4 -- I assigned keywords and they appeared in the box and all was well with the world. Now, after the upgrade to X5, that box is completely blank. It appears that I'll have to reassign all of the keywords for each topic. I've emailed Robo Tech Support and tried their suggested solution, (even though it wasn't really the problem that I was experiencing) & it didn't work. I have another message in to them. So, in the meantime, I thought I'd ask anyone out there who upgraded from X4 to X5. Thanks in advance.

Subject: New Robo Skin, TOC Highlight Stuck
I'm using RoboHelp for Word X5
I created a custom skin for WebHelp, including Next and Prev buttons. The
buttons browse the topics in the TOC properly, but the TOC highlight
doesn't move to show the current topic. It remains at the topic that I
last selected manually.
Is there an obscure setting that I neglected to set, or what?
