God invented Sharpie markers with those nice soft, fat,
write-on-anything tips so you wouldn't have to waste money buying labels
for CD-Rs. I've always used Sharpie markers for this purpose and never
had a problem with it. Now that Sharpies come in color I have a
code--blue for music, red for important data, green for photos, and
black for other data.
Only the black is permanent. Other colors fade, especially when exposed to bright light (but you're not exposing your CDs to bright light, of course; so this may be moot).
