I do love Sharpies and haven't seen anything that suggests they're responsible for CD-R degradation.
Sharpies, even black ones, fade in the sun. (The black tends to fade to an ugly yellow-black color.) They also tend to bleed through vinyl flooring and can really mung up a photograph. So, as long as you don't place you CDs on the dashboard, under the carpet, or in the same picture frame as the last family reunion, you should be okay.
