Save the Illustrator files in EPS format. You don't even need to keep a
separate .AI version of the graphics.

The drawback to putting callouts directly on a graphic are that it
increases translation costs if the translators have to open individual
graphics to change words on them. If your stuff won't be translated,
it's not a problem, but if will, you might want to keep them in Frame.
