Honestly, it's not surprising to me.
I would create a link to the PDF. There was a reason that the content in that PDF was a PDF and not online Help so why change it. Just because you have a new tool doesn't seem logical to me.
The larger question is, what tool is used to maintain the content that became your PDFs? Word? Then you just import the Word doc. You shouldn't really need to import a PDF - either link to it or import the source Word doc.

The answer was surprising: Flare does not import PDF fies.
Flare imports Word docs and entire RoboHelp projects, but not PDF files.
Ouch.
If anyone has run into this and solved it, please let me know.
