Yes, they are Labels, not Filters. (Like pointers rather than actual data
in programming terms if that helps.) So there is only one copy of the
message. If you delete the message it's gone. So what you need to do when
you create your filter is assign the Label as well as check the box that
says Archive. then your filter should work and the message should appear
only in All Mail and under the Label name you have picked.
