I've never used Carbonite. But can't you archive (e.g., ZIP) the applications and back up the archives? They aren't going to change, so you only need to do it once, and the compression will save a lot of storage space (I assume Carbonite isn't providing unlimited space).

Yep, I asked the Carbonite chat agent if I could do this and he said yes, ZIPs can be automatically backed up. But the reason I'd prefer to reject this route is that not only is it a nuisance, it's not simply EXEs that they're saying cannot be backed up, but a big long list of extensions, including MSI and other typical installation packages. And I don't want to worry about catching this sort of thing -- I'm looking to automate the backup solution, not introduce even more manual work!

But I'm starting to think that the chat agent was wrong; I finally found a page on their website (http://carbonite.custhelp.com/app/answers/detail/a_id/2738/partner/carbonite/default.php) that seems to say that yes, one can get EXEs (et.al.) backed up, but it still is a bit of a manual thing and you have to know to do this; it doesn't seem like there's any general Carbonite option to tell it to do so.
