I prefer OpenBSD SSH (OpenSSH) or Linux IPsec.
SSH for VNC (or X) remote GUI usage, or when having to use in a NAT-ish
environment.
IPsec is more enterprise admin friendly, SSH is not as controllable by
default.

Because they're free, open source, and can be reviewed.
Linux IPsec is a bit nicer, since it recently added Trustworthy
Computing support (TPM endpoint measurement) to help verify both ends of
the connection.
SSH can be built/configured to use modern (NSA Suite B) crypto.
SSH can also be enhanced with OpenPGP Web of Trust (WoT) with tools like
Convergence.IO and MonkeySphere, to address the glaring trust issues
that Certificate Authorites have.
