Write it the way it is likely to be spoken.
You would say "an MSc", pronounced as in "I have an em-ess-see".
But you would say "a MIDI", pronounced as in "this computer has
a midee interface".
Sometimes you have a problem because different pronunciations
are used by different people. Like FAQ (Frequently Asked
Questions). Some people say "an eff-ay-kyew" and others say "a
fak".
