If you're interested in cross-functional process maps, I
recommend Process Flow Specialists. They have a sterling
reputation and their site has a couple of excellent examples
of process flow maps.
The first sample is a flow for a Management Review process.
The second sample is of two flows for a Maintenance Process:
a primary process and a subprocess linking to the primary
process.
You may also want to check out Optima, a graphical tool used
for modeling and simulating "what if" scenarios in business
processes. I haven't used it myself, but you can download a
demo.
Micrografx also shows a few case studies for how their
Optima and Flowcharter products have been used.
