Personally, I would say that the present tense is correct since it implies
the current state of the score. The use of 'was' leads one to question what
the score is now. The tense of other verbs in the sentence does not
automatically determine the tense of the verb 'to be' in this situation.

However, a better solution is to leave out the words 'that is/was'. They are
superfluous in this situation. The sentence than reads:

"number of times the scorer submitted a score for a response one point lower
than that which another scorer submitted."
