OK, I set the RFT_HYPERLINKS = YES as indicated, and Doxygen generated an RTF file. To verify that the links were preserved, I opened the RTF as a Word document and tested it--all is well. I saved a copy as a Word doc. I opened InDesign, and pulled BOTH the RTF and Word documents into InDesign files (using File > Place). When I pulled the RTF into InDesign, I got 640 pages of garbage such as:

Clearly not something I can readily reformat.
Next I opened the Word version in InDesign, again using File > Place. The document looks great! I took the time to customize the import preset so that my styles mapped to the Word styles coming in with the document. The hyperlinks look great -- blue color, single underline, bolded typface. There's only one problem: all of the actual link information has been stripped. Every single "hyperlink" in stunning blue in my document is a placeholder. I will have to go back and add the destination information for every one of the hundreds of links in this document.
I've gone on here at length so that anyone else using InDesign knows the headache they're in for if they ever have to transfer a document with hyperlinks into the program. I'm looking for a way around having to re-link hundreds of hyperlinks, with all the risk of error that entails. This is, IMO, yet another example of how this software is Not Ready for Primetime.
