Many things can cause this, such as: a font on a reference page, a font in
a char style that's defined but may not even be used (such as for bullets,
autonumber formats, and the like), a manual override (use one of the many
available plug-ins to find font overrides), font in a conditional tag, font
in an embedded diagram, and things of that nature.
